I think for me one of the most compelling sad moments in a game will be defeating Maiden Astrea in Demon's Souls. When you finally get to the end of the most horrible place in the game, only to realize that there is no end boss to the area. Just a girl pleading for her life and her protector. The end boss is you.

Hmm I guess I don't play many other games with big sad parts in them.
