Let me explain. First, I'll give a popular example of what I consider a useless protagonist because her plot and situation don't help her at all.
In this case, it would be Yui from Diabolik Lovers. It's very common for me to read people saying that Yui is useless, that she doesn't do anything, but having played the game, I feel that Yui knows when to act. Yui is a protagonist who was abandoned by her father and sent to the Sakamaki mansion, and because of her bloodline, they're not going to let her leave in one way or another. An example of this is when Yui ends up staying with the Mukami family after being kidnapped. Also, in certain routes, she's more active than in others because the route allows it. She's more active in Shuu's or Subaru's routes than in Kanato's, where he's literally a ticking time bomb.
Another example could be Naaya from Matsurika no Kei, here the script literally goes out of its way to make Naaya a damsel in distress, I will never forget that scene where Ku Enrai tries to get her a job and she ends up getting fired from 3 jobs despite being good at them for stupid reasons.
