This just made me think of Kent from Amnesia. Dude was not the prettiest, nor the most interesting by any means, and yet somehow he ended up being my favorite in the end. Massively underrated.
Meanwhile Shin, THE face of the game, the poster boy himself, was, in my humble opinion, giving absolutely nothing.

I completely agree, the Shin route in Amnesia Memories is very bland; I personally didn't like it!
Besides that, I can mention Helvetica, who stands out much more than Limbo in the first season of Bustafellows. Orlok from Piofiore is also an option; his design isn't very striking, but it's far superior to Dante's route.

Yeah, that's happened to me before
Sometimes I choose a character route that I'm not interested in at first, but after playing it, I end up liking them a lot more.
Back then, I used to play the characters I found less interesting first and save my favorites for later in a lot of games. These days, though, my way of thinking has changed a little

Most time than not my taste in LI is constant so it rarely happens, but it sometimes does happen
For otome, the one i remember is Kanato DiaLover, not dislike per se but he's not my usual type look wise so i don't really pay attention to him, and when i first play the game i already pinned my attention to Laito (due to Hirarin) and Reiji (My typical taste). Imagine my surprise when i play Kanato route expecting chaos and got... Chaos at first but Sweetness after He's certaintly an LI that never lets me be bored of him (gonna need to play his route on MB onward too)
For BL, This is embarrassing for me but Shibusawa from Kanja S's older design was NOT it for me. I like me glasses man but i lean toward the one like Sakuma Kyouichi than... Shibusawa's older design (his older design was looking much more older and rugged, disliking him at first makes me feel like a fake old man yaoi enjoyer
But he's not actuay that old his old design is making him look old). Imagine my surprise when the game rebooted and released with new sprite (my first reaction while playing the game : Has he always this handsome ?) and then uhh yeah the rest is history cuz his story is 10/10 for me
Another instances is BaraNoKi, i only like Kaneko from the design i've seen in the web, other's look... plain imo. As the story progressess i found myself being captivated more by Tsukimura
He's crazy CRAZY and i don't usually indulge with yandere but ohh 
Would recommend playing the game

I'm not into arrogant and rude characters like that, but while playing through his route, I actually found him pretty interesting.

I haven't had that kind of experience. I may have my preferences when it comes to art, but I wouldn't dislike a character just because of that.

I kept seeing a CG where he wears a helmet
and I...just...no, it's so bad. (*´ｪ｀*)
But after playing his route? He's just one of the cutest little dorks and I always think of him fondly.

Shiraishi from Collar x Malice was the first thing to pop out in my mind. His design def is not my cup of tea at all but oh boy he gained my heart. His route almost brought me to tears. Himuka's in Olympia Soirée was pretty enjoyable too, more than I initially thought. He's a cutie but if we talk about first impressions then yeah I was not expecting that much. I was wrong. Orlok (Piofiore) and Peter White (Heart no Kuni no Alice) were the same case.

oh same. I was tryning to avoid Kent coz not my type at all. I though i will like Ikki but i can't even finish his route. Shin was boring for me. So in the end i liked Kent rout most and then Ukyo

Yes, that has happened to me before. Sometimes I'm not interested in a character at first, but after playing their route, I end up really liking them. Maybe because my initial expectations were low, the impact feels even stronger. I never really know which character I'll end up falling for until I actually play the game.

Happens to me quite often! The two I can think of the top of my head are Ignis from Cafe Enchante and Taiga from VariBari. They're not really my type visually (Ignis human clothes are a bit silly...) and I usually dislike tsundere characters, but both ended up as my favorite routes in the games!
I agree with Kent from Amnesia too, I think his route is one of the better kuudere ones I've played. It has a nice development between him and the Heroine :)

At first i didn't like Impey(Code Realize), but over time i fell in love with it with all my heart.
