It simply removes the files - if I'm not mistaken dummy1, dummy2 ... etc that are put on the ISO to have it be the size of the physical disc (DVD) that the game was originally released on.

It has no effect on the actual game files, which is why they are 'safe' to remove and save 'space' that would be used up by them...

As for the crack ... have you used the AlphaROMdiE_Build20130905.zip that I posted in this thread, I just checked and it still works for me...
