Hi! I think they are separate stories so they don't have any order, when I played it (I didn't finished any of them) I went from the order of release of the different parts

First to last release:
Miyagi hen & Okinawa hen
Aichi hen & Kyoto hen
Hiroshima hen & Kanagawa hen
Niigata hen & Hokkaido hen
Shizuoka hen & Nagasaki hen
Kagawa hen & Miyazaki hen

For each prefecture you had to choose a boy, but the order between them doesn't matter, as I remembered it.
I left the vndb page of the VN to check it. Hope this helps in some way.
