Like rosvalentia1 mentioned, the only option you have to make throughout the entire game is which side to attack first(shuka or kilos). Since you need to do both routes at least once to enter true route, it really doesn't matter as long as you choose the other one on your next playthrough...

I believe the torrent does not contain the new content patch. You need to go this link and download: http://www.astronauts.co.jp/sirius/demonion2/sp9.html It will include the previous patches as well so you can ignore the 1.01 patch file in the torrent.

Yes, if you have cleared both routes at least once already, on your 3rd playthrough(2nd new game+), you will be asked a question whether you want to enter the true route or not at the start.
